After you start FreeRadius in Debug mode you can press Ctrl+c to stop FreeRadius. I think this can only be done in the same terminal window you started FreeRadius in.

As Alan said, stop the server before you run it in debugging mode.
If initscript can't stop it, you may need to kill it manually.
