Have a look at the realm { } instances and attr_rewrite in 
http://wiki.freeradius.org/Radiusd.conf.

If that doesn't sort you out, could you post (with private info 
obscured, of course) relevant excerpts from your radgroupcheck table and 
huntgroups file?
