yes. you can, use a new virtual server.  basics here is in clients.conf point your WPA2 clients to a different virtual server

virtual_server = wpa


or point your chillispot logins to a different virtual server

virtual_server = chillispot


probably better to do the latter actually, as chillispot will only need a basic virtual server config with your NAS-Identifier tweak
and the default virtualserver and inner-tunnel virtual server will do your WPA2 pretty much out of the box.
