Assuming you've made no changes (this will completely wipe out any local updates) try
$ git clean -fdx $ git reset --hard HEAD
then do your checkout again. Or just wipe the whole directory and clone it again.
Also be aware that Windows does *not* have a case-sensitive filesystem (i.e. rlm_realm.c and rlm_realm.C are the same file), if there is *anything* in the tree that relies on case sensitivity (I doubt that the FR team would allow that to happen, but anyway). This bit me in the ass when I was trying to work with JRadius on Windows back in 2013. RADIUS attribute Java dictionary classes had a fit because of that...
