The question is in which way do u backup it? Using mysqldump in your cronjob? Maybe its a better way to simply create a copy of /var/lib/mysql. You could use postgresql instead of mysql. It doesn't lock the database while doing a backup so everything just slows down a little while backing up, but keeps on working..
