Did you purge all of the freeradius packages? # dpkg --get-selections | grep freerad for each of those # apt-get --purge remove ... then you should be OK. Removing /etc/freeradius shouldn't cause problems like that, and I've done it plenty of times. Otherwise there may be something wrong with the packages you are using; I don't where they're from (I just build packages from the freeradius source).
